I think you just load the file up in VTFEdit (though I suggest using VTFEdit Reloaded instead), then exporting the file as a PNG through the File menu? That sounds about right. It should maintain the transparent background. If not, the resulting PNG should still have an alpha channel you can use to manually remove any BG.
